General Information
RNArefiner is a webserver which can be used as basic tool for RNA refinement. With 3D structure of RNA we extract 2D structure from it with RNApdbee and than we perform energetic minification with RNAComposer. RNArefiner tool allow you to fully automate process of RNA refinement.
How to use RNArefiner
There are two options to upload RNA file for refinement:
- From local system:
- Choose tab Local file and click on it or drag and drop the file.
- Click Submit.
- From PDB Bank
- Choose tab Protein Data Bank.
- Enter PDB ID and click Submit.
- Wait until you got redirected.
- You got redirected to the results page.
- Await until results are ready.
- Analyse your results.
Additionally RNArefiner can notify the users that their submitted task is completed. Notification is sent to the email address provided by the user. It contains a unique link to the result page. The link is valid for 2 weeks.

3D structure visualization
On the solutions page you will see this visualization where red color represent input structure and green structure represents the same RNA after refinement process.
On the solutions page there is a table that compares stereochemical parameters of input and output.In addition there is an error count for both of them. There are also 3 possible colours of some some tables cells. Red - represents poor value of parameter. Yellow - represents good value of parameter. Green - represents excellent value of parameter.
